Switch Assembly 2000 Integra Runs Rough

After replacing ignition switch assembly-because someone tried to steal the car- 2000 integra runs so rough itdoesn't seem drivable.
No other visable damage. Any ideas? Tried to "reset" ECU by disconnecting battery cables and fuses. No difference.
